Can I use VMD to read and write files for Desmond?

Yes. You must use a version of VMD no earlier than 1.8.7. Instructions are given in Chapter 7 of the Desmond User Manual.

To write a file for Desmond, read it into VMD and write the file in Maestro format. Then you can convert this file to a CMS file according to the procedure outlined in Article 989
