Viparr produces an error like: 'In mae file, residue <" ",1> uses multiple names'. What can I do?

Most likely, this error indicates a naming inconsistency in one or more residues. You can inspect the residue in question in Maestro, and make sure that each atom has the appropriate residue name associated with it. You can change residue names and atom names in the Build panel, which you can open by choosing Edit → Residue Properties.
