How do I assess the quality of my protein structure?

We have a number of interactive tools accessible from the Protein Preparation Wizard or from the Tools menu. At the bottom of the Protein Preparation Wizard, you can access View Problems, Protein Reports, and Ramachandran Plot. Each of these tools interacts with the Workspace, so clicking on something in the GUI will select and focus on that atom/residue in the Workspace. Prime can be used for an energetic assessment of the protein structure quality.
