How do I cite the Schrödinger program I used in a publication?

The first chapter of each of our product user manuals includes a section describing how to cite the product. For example, Section 1.5 of the Glide 5.5 User Manual provides

Glide, version 5.5, Schrödinger, Inc., New York, NY, 2009.
