I want to connect a fragment to a protein without moving them in space. When I use 'Connect and Fuse', it moves them. What should I do?

You can enter the 'Draw' mode (pencil icon) from the Build toolbar to freely draw the bond between the fragment and the protein. Since this will not have optimal geometry, you'll have to optimize the structure at some point.
