I have a class B or C GPCR sequence, can I use the "align GPCR" mode to align my sequence to the template?
The short answer is No. The "Align GPCR" mode is designed to align class A sequences with class A templates using known conserved sequence motifs. These motifs do not exist in the class B or C families. The best approach here is to follow the standard homology modeling procedure in Prime.
