I have had problems with my structures failing in Prime for various reasons. Is there a way to see if my initial structure has any problems?

The quickest way to see if Prime is going to have issues with a structure is to run a Prime Energy Analysis calculation on it. You should also consider running the Protein Preparation Wizard on the structure to fix any problems before running Prime. Many of the problems relating to atom and residue numbering and labeling in Prime were fixed in Suite 2011.
