Can I run a replica exchange job with $SCHRODINGER/desmond?

No, you should use $SCHRODINGER/multisim instead. You can use the Maestro panel to write out the input files. If you have an equilibrated system, you can delete the minimization and simulation stages up to the production stage in the msj file.
