When Glide constraints are applied during docking, is the energy from the restraining potentials included in the scoring?

No. Any residual restraint energy from the constraints is excluded from both Emodel and the GlideScore. That is, constraints affect the poses that Glide produces, but they don't affect the scoring directly.
