I cannot run the Chemistry External Tools on Windows. Is there a way to get this to work?

Yes. If you are using the Schrödinger installation to run KNIME, you can edit the shortcut for KNIME. Right-click on the KNIME icon, and choose Properties. Then in the Target text box, insert run.exe and a space immediately before knime.exe. For example, for a standard installation of Suite 2012, the Target text box should contain the following text after editing:

C:\Schrodinger2012\run.exe knime.exe

Inserting this executable sets up the environment so that the extra tools needed by the Chemistry External Tools can be found by the KNIME nodes.
