I want to extract the ligand from the binding pocket. What is the fastest way to do that?

Make sure the Select toolbar button is selected and set to select by molecule. Right click and hold on any ligand atom, and choose Create Project Entry (Create Entry prior to Suite 2010). A new entry will be created with only the ligand.
