What does it mean that Jaguar stopped with the following error message in the jobname.out file?

** Jaguar license is missing **

This error actually is not related to licensing. The job would not have progressed as far as it did if there were a problem with the Jaguar license. Instead, this message indicates a problem with a particular file in the job's scratch directory. This error is encountered very rarely, and it likely means a file system issue has corrupted this intermediate file.

If you ran out of disk space, it could cause a problem like you've observed. If the job's scratch directory is on a file system with not much space available, change the scratch directory location by editing the tmpdir setting in the schrodinger.hosts file.
