Is there a way to generate a Phase subset directly from a database matches file?

Yes. For example, if the match file is abc-matches.out, you can do the following:

$SCHRODINGER/run -FROM phase split_matches abc-matches.out mySubset 1

This will create the subset file mySubset_phase.inp with all the records contained in abc-matches.out.
