How can I view a Desmond trajectory in VMD?

With VMD v1.8.7 (the full release, not the beta) the Desmond and Maestro plugins are included by default. Open one of the trajectories as you normally would in VMD i.e. load the -out.cms file first, and then load the corresponding trajectory by browsing to the trajectory dierctory, and double-clicking the clickme.dtr file. If this file does not exist, you can create it by simply creating an empty file named clickme.dtr, e.g. on Linux, run the command touch clickme.dtr.
