How do I display all formal charges on a small molecule complexed with a protein e.g, a -1 adjacent to the carboxylate O? How do I display the formal charge on all atoms that are not neutral in a molecule?

To display atomic formal charges on the atoms that carry charges, use "Atom Properties: Formal Charge" and "Label Atoms: All" in the Atom Labels panel. There is also a shortcut for this via the Maestro toolbar button: Label Atoms → Formal Charge. To display formal charges for just one molecule, instead of labeling all atoms, pick the molecule that you want to label.
