In Phase, how do I modify the way rings are defined? I want the rings to be perceived as hydrophobes.

In the Develop Pharmacophore Model workflow, Create Sites step, you can open the Edit Features panel and make changes there. In Edit Features, ensure the Feature listed is Hydrophobic (H). Scroll down the pattern list until you see 'default aromatic surface' and clear the check box in the Ignore column. Apply the changes, and rings (R) are now perceived as hydrophobic (H)
