Is there a way to reset or redefine the center of rotation of the current molecule on the display?

Yes, you can right-click on an atom to make it the center. This sets the center of rotation to the clicked atom. You can also define the center of rotation in the Advanced Transformations panel, which you can open from the Transform (Local transformation prior to 2011) toolbar button menu.
