Is there a way to turn off the depth / perspective filtering so that as you rotate things everything is always visible?

Click the Fit (to Workspace) toolbar button (four outward pointing arrows) to fit the structure display to the size of the Workspace. The fitting ensures that rotation keeps all atoms visible. There is no need to change the depth perception or perspective settings.
