Can a sdf file containing tautomers, ionization states and ring conformations for a large number of compounds be docked using Glide, without any pre-preparation with LigPrep?
Glide requires 3D, all-atom ligand structures with good geometry and appropriate ionization/tautomer states. So if the structures meet these criteria, you do not need to use LigPrep. We generally recommend LigPrep, but this preparation can be done by other means as well.
