My job fails to start and I see error messages like:

12Couldn't read jserver port. Retrying....
12 can't open jserver PID file /home/user/.schrodinger/.jobdb/jserver.host.pid

What does this mean?

Job Control must be able to write to the following locations:

$HOME/.schrodinger/.jobdb/jserver.hostname.pid

/tmp/mmjob.lock/$USER.jserver

Make sure that these paths exist, and have proper permissions.
