Does docking a set of ligands on two different platforms produce differences in the results?
Some variation of results on different platforms is inevitable, due to the nature of numerical simulations and varying low-level implementations of numerical calculations. However, in the most recent versions of our software, we have made significant efforts to eliminate most platform dependencies and other factors that would make results less reproducible. You might still see some variations with Linux vs. Windows, for example, but results on Linux boxes should be quite consistent.
