If I save more than 1 pose per ligand in Glide, how do I compare the results for a given ligand?
Use the Emodel score rather than the GlideScore. This is the internal scoring function, which is heavily weighted by internal strain energy of the pose, and is used to choose the least strained pose. It is automatically applied when Glide samples many poses per ligand and is used to deliver the single best pose.
