My protein molecule is bigger than the clipping planes and I can't see the full molecule. I also have a ligand in the Workspace, and the clipping is adjusted to it. How I can change the clipping if I have several molecules in the Workspace?

There are several ways of viewing the entire molecule. You can click in an empty area of the Workspace (to clear the selection), then click the Fit to Workspace toolbar button. The entire molecule is then fit inside the clipping planes. You can try clicking the Reset View toolbar button, to reset the view to the default. You can zoom in or out with the middle mouse button.
