When I build a model of a DNA/protein complex with Prime, the model has collisions between the protein side chains and the DNA. How do I fix this?
Once you have built a structure, it is recommended that you perform a refinement on the structure, using the Refinement panel. To eliminate the collisions with the side chains, choose "Predict side chains" from the Task option menu.
