I want to examine the atoms within 5 angstroms of a selected residue in a Desmond trajectory, and exclude other atoms from the display. Is there a way of doing this?

Yes. In Suite 2010, the Trajectory panel has a section entitled "Atoms to display in each frame", in which you can select atoms that are always displayed, and residues that are displayed if they have atoms within a specified distance of the atoms that are always displayed. You can then select "Display only specified atoms" to view only those atoms that match your criteria. Residues are displayed only if they are within range: if they move out of range from one frame to the next, they are no longer displayed. Likewise, residues that move into range between frames are added to the display when they are in range.
